Employee no longer works for company but is the owner of filters. Is the best way to "change ownership" of the filter by hitting three dots , copy filter ?
Then it is safe to delete that employee from Jira ?
Will all of their filters disappear at that point ?

You can change the filter owner via the following routes -
1) Access "Filters" from the top menu bar, and type in "gg" and look for "Filters" or "Shared Filtered Items". This will take you to the Systems > Shared Items UI for "Filters". In the UI, if you click on the ... you will be presented with the option to "Change owner"
2) You can also just access "Systems" from the clog wheel icon to access Shared Items - Filters or Dashboard directly to access the "Filters" UI to change the ownership to someone else.

I would recommend that you change the owner of the filter instead of copy it. You can change the owner if you go to Settings > System > Filters.
Deleting a user will not have an effect on the filters that they created/own. The only way to delete them is to go to Settings > System > Filters.

What happens if a project is deleted ? I still see filters for deleted boards/projects , when trying to delete it says
"This filter is used elsewhere. Deleting it may impact other people's work.
This filter is used by the board: SCM board. Deleting it will make the board unusable.
Before it can be deleted, remove its association to:
SCM board
What if the SCM board is no more ? Can it be deleted after the project is deleted permanently from trash 60 days later ?

Deleting a project will not delete filters. If you still have boards and filters for a deleted project, delete the board first, then delete the filter.
