I have a user who used to be able to access our customer portal and no longer is. When I log in as her and navigate to the portal, I see the error 'This project isn't available'
Our customer permissions are set to 'Anyone with an account in <our_domain>', and when I look up her account in the Permissions Helper, it shows that she has permissions to create issues.

Based on your description, it seems that the user is trying to access the project (Jira view) instead of the customer portal. The customer portal should be in format - domain/servicedesk/customer/portals
As the customer permission allows anyone, the user should be able to access the portal as the user exists on the site.
You're right, it looks like when she clicks into the project where most users are directed to the portal, she is directed to the project.
However, when linked directly to the portal she sees this:
