For some reason after I marked a ticket as a duplicate I can no longer change the status of the ticket of the parent ticket. I can't even cancel it. It just says "You don't have permission to transition this issue". Never has happened before. Any suggestions?

May be you have some condition in your workflow that won't let you transition this issue. Look if you can transition other issue, it can be a plugin too.
Thanks for your comment. This is the only ticket where this is occurring. The other tickets with same workflow work fine. I can change the status with no problem.
For now I cloned the ticket and changed status. And on the original I just removed the customer from that ticket so they would no longer see this error.
I thought it might have had something to do with the fact that I had marked this ticket as a duplicate....but I am not sure. Shouldn't have made a difference.

Can you reproduce the error? May be you have an automation rule based on duplicated link type.
