Is it possible to create themes in JIRA that show up as themes in Portfolio? For example, when I create a story and select from one of the company-wide theme (predefined list available across all projects), this assignment gets transferred to my Portfolio plan and I can report on it ?

Currently it's not possible to have the themes which you can create in portfolio to appear in Jira as a custom field on the issue create screen thereby giving the user an ability to assign an issue to theme via the Jira interface instead of portfolio.
