Out of curiosity, what is the use case that requires so many custom fields?
I am a huge fan of custom fields but they are a bit restrictive and ugly when you have too many. The maximum I tend to recommend is 15 custom fields because that keeps them useful, it prevents the whole cardback being consumed by the custom field section and if the boards are structured right, you can limit custom fields per board by ensuring the custom fields match the context of that specific board.
Note: When cards move between boards, they will carry across the custom fields that have data in them. If you don't want certain fields to move, make sure they are empty before the card moves to the next board

You might need to split your workflow across multiple boards, as Alex has stated.
