Every time I remove a guest from a workspace board, they disappear for a minute then reappear. With the new updates coming in April, we are trying to get rid of accounts that we do not use.

From the workspace members page you should see a list of all workspace members.
When you remove a member from a workspace they become guests which means they don't have access to the workspace as a whole but remain members on boards where they were previously invited.
To remove from the collaborator count you will need to remove them as a guest as well. Do that by clicking "Guests" found under "Workspace Members" (under the Collaborator heading) and then clicking the link with their board count next to their name. It says something like "On 1 board". From there you can "Remove from all Workspace Boards".

One clarification—the "Remove from All Workspace boards" option is only available on Trello's paid plans right now, but we'll be adding tools for admins in Free Workspaces to easily remove members and guests from the Workspace by the end of March.
Those tools will allow you to remove someone through just one button, but, in the mean time, you can still remove a user from each board individually. To do that, open the "On X board(s)" screen that Alex shows in her answer above. When you hover over each board name, a "Remove" button will appear. You can click that button to remove the user from the board.
If you run into a situation where you're not able to remove someone from a particular board, I'd recommend waiting for now, as the new tools coming this month will resolve that.
