After separating out the Rules, the Order of Checklist has changed and sequence is disturb as per the original checklist. Sample checklist size is around 11 items with 2, 2 extra action items.

While adding next 4 items, the order has disturbed:

I can see why you are seeing this issue.
Trello automation does not run synchronously, so in your example, automation 2 may run before or after automation 2. Furthermore, I have seen Trello batch things from different automations. I don't know exactly the execution flow behind the scenes but I have a way you can simply get around that...
The simplest way to fix would be to trigger automation 2 from the last step from automation 1
