If a user is removed from all groups in Jira does that user count against the license?

I'm no longer able to deactivate LDAP based users in Jira 7.3.  I see that is an intentional choice made by Atlassian. 

If I remove that user from all projects and all groups (including jira-users) will that user no longer count against our license?  It doesn't update the user to be listed as  inactive like our other inactive users.

No, they won't count. They have to be in a group with logon rights to count.
