I have added a custom field "Feature" with field type as Label under the Issue type Story. I want this Feature custom field as a filter on the board. I tried adding through custom filters however it is not working properly

Can you provide a screen image to show us what you did to add the filter through Custom Filters?
How did you expect the filter to work?
And how is it actually behaving?
Sharing the steps for adding custom filter
1. Clicked on 3 dots and selected Manage custom filter on the board
2. Then I created filter using JQL query
3. Filter is appearing on the board however it is not showing features dropdown values for selecting respective feature
Values such as,

Thank you for that additional information.
Unfortunately that is not the way Custom Filters work in scrum and kanban boards.
There is no functionality available natively to allow you to create a multiple selection drop down list for a filter, such as exists for Epics, Labels, and other fields.
Use of a Custom Filter will enable you to get the issues that match the JQL you provide. It will not enable a filter with a selection list.
There might be an app in the Atlassian Marketplace that would provide that. In another post I saw somebody suggest this one:
