Having trouble Synchronizing after installing second instance of JIRA.

At first we had one instance of JIRA and connecting it to AD was not a problem. The synchronization was always successful, but after installing another instance of jira in the same server but in a different folder and changing the port number and connecting it with AD we had problem synchronizing it. Most of the time we need to restart both services or the server and pray that it will synchronize. What seems to be the problem here? Thanks.
