Resolved after deleting $JIRA_HOME\caches and run full index again :)
@Dinesh Our issue has been resolved.
In my case the Atlassian Jira services had been set to Network Services as Log On As instead of Local System, that really caused the service to reach $JIRA_HOME\caches folder.
Make sure to check the $JIRA_HOME\caches folder permission to Jira user.
