I am using Jira Software (Jira Azure) Data Center v9.12.14
After a bulk change of closing stories, some stories lost their closed button option. After the bulk update, they just have the Done option. Before bulk update, the stories were already in Done state and I used the bulk tool to transition them from Done to Closed.
The workflow shows that they have a Closed workflow step, but they lost this option now.
What can be done to close these stories?

Thank you for the response. Yes, it was about 400 issues (stories). Will this work for all issues any project? Does this go through all issues and check for integrity? I am wondering if the database actually has them closed, but the application is showing only the done option.

From what I understand about your problem, you performed the transition via bulk change and after that the JIRA buttons option disappeared, even though the flow was configured for another transition, right?
This Integrity Checker will check if the issues have any flow problems, from transitions to status, when running this option it will validate the database, catch the errors and bring to the screen what needs to be corrected, then in this case it will give you an option to "FIX" and just click on it and JIRA itself will fix these bank problems
Important point: I do not recommend running all options at once in the "Check Issue Relationships" and "Check Workflow Integrity" menus, depending on the size of your instance, this action may take some time to execute.
