What are the best upgrade method with having Linux (ubuntu 18.04) as a proxy server?

The proxy has nothing to do with your upgrade of Jira, beyond you needing to put the configuration for it back into Jira (as most upgrade paths replaces the settings file you need to configure for Jira to run behind a proxy)
