Is there anything that can be done to disable that message? I don't want to enable Java in Firefox.

Edit: happens on https://jira.atlassian.com/secure/Dashboard.jspa as well for me.
When does it happen? What are you doing in Jira? (Because there's a good chance you can turn off the function that causes it to ask)
Brand new test installation of Jira 6.4. It's the red brick on the left of the address bar. It shows on every page, even on the login page. Not in the admin panel.

I did some more testing and discovered that the "Java Deployment Toolkit 8.0...." was set to "Ask to Activate". I have changed it to "Never Activate" (because I don't use Java in my browser) and the warning is gone now.
