There isn't a direct way of deleting the labels, rather:
For example, for the Kanban Project, I have created some dummy labels and used the JQL to find them (you can use this query in your search, just modify them with the labels that you have):
This is how it works - which is even a better solution than the previous one
You can check which issues contain these labels and also delete them right away.

Since these labels might have used in another Jira issues, by default they'll show up while adding label to the issues it is not possible to remove them or disable from appearing in the list.
