Our Jira project is set up with different organizations and registered customers that belong to the organizations.
This is the scenario we want to restrict:
User A from Organization A raises a ticket.
Agent add search users to add as Request Participants on the ticket. Is it possible to limit the search to only users under company A?
At the moment there is a risk of adding user from company B as participant of a company A ticket, even though that user will not have access to the ticket they will be able to receive emails.
Is that possible? If so, how could we achieve that?

You can achieve that by using the Organization feature in JSM project.
So, firstly make sure the customers from one organization are added inside the organization.
Group customers into organizations
And in the customer permission, choose the option:
Customers can search for other customers within their organizations
