We have 3 service desk projects in our environment and each of these have their own associated service team. We have tried to copy the default "Service Desk" project role and assigned access to only specific agents so they can see the project however the other service desk agents cannot see a project that they do not service.

T = Team
To clarify SD1 will be serviced by T1, SD2 will be serviced by T2 and SD3 will be serviced by T3. However, T1/T2 should not be able to see the project SD3 or any issues related to it. This goes with T2 /T3 cannot see SD1 and T1/T3 cannot view SD2.
When creating the new permission schemes and project roles it still shows the error that
Have I missed something when porting these over?

You can do like this Create a group/role from three diff team like T1, T2 and T3.
Create three permission scheme for all the three projects and add a team with the respective permission scheme with appropriate permission (browse project)and associate the permission scheme to respective project.
In a project setting choose People and add particular group/role with the service desk team.
See if you can achieve with this.

As you mentioned I needed to remove people from the area as it kept trying to added the Service Desk role.
