As Nic stated, the System Adiministrator account is the user account that Atlassian Support and operations teams use to perform maintenance and updates on your instance.

One license is busy this accounts (On Application access),
we have 15 licenses , should we pay for the system account?

The system admin does not count towards your licences. If you have a licence for 15 users, you will be able to have 15 active users in your organisation, plus the system admin.
