I set up JIRA 4 so that it authenticates against Crowd using Open Directory.
Now, it seems that all my OD users are sync'ed to Crowd, and hence disabled Crowd completely.
Is that anyway that I can delete the users stored in Crowd and start over again?
No, just grab an evaluation license. That will let you in, then fix as described

Log into crowd using the internal crowd admin and go to each application you have configured and turn off the Allow all to Authenticate under the directories tab (of each application).
Then go to Admin->Licensing and click the link there to recalculate your user total
