We are trying to add Draw.io to our instance but it keeps coming and going. After adding the add-on it appears for a few minutes within the spaces, and then disappears. When playing around with admin-settings, adding it again etc. it re-appears, and previous drawings are still there, but then it disappears again after a few minutes.

I've had this issue before, there could be a few reasons (addon installed before with a trial that expired, addon user permissions not set properly, ...).
I would advise contacting Atlassian Support to have a better idea of the issue : https://getsupport.atlassian.com
I would also suggest contacting the addon editor directly and see if they can help : https://drawio.atlassian.net/servicedesk/customer/portal/14
