This page list possible causes and solutions.

https://confluence.atlassian.com/bitbucketserverkb/bitbucket-server-or-data-center-displays-a-404-error-when-opening-a-repository-1044803240.html

I have successfully deleted by broken repos and recreated them from the backup I had.

I have the exactly same message.

I have a backup so I can recreate the repo - no problem.

The issue is that I can not remove "broken" repo, so I can not restore it.

I do not want to delete the project with 10+ repos just to have this one repo fixed.
