I changed the _start-webapp.sh, but one colleague informed me that all binaries are replaced when there is an update. I found the file bitbucket.properties but I don't know how do I set stuff in there.

Hi Ricardo,
The correct place to put them is indeed in the _start-webapp.sh file, and it is correct that you will need to make the adjustments again if you upgrade.
