I can see all the details of the commit behind the error message except inside the code diff window where it just says "An unknown error has occurred". I have enabled logging and couldn't see any errors and Diagnostics doesn't show anything.
So after a bunch more diagnostics and google searching I found that the issue was only occurring when trying to display .cs files. From this I found this other community post (https://community.atlassian.com/t5/Bitbucket-questions/Diff-giving-404-File-Not-Found-Error/qaq-p/712224) about the exact same error. That page pointed me in the direction of some confluence documentation on how to resolve this issue:

Yes, I'm using Bitbucket Server 6.0.0 (Build Number: 6000000)
The error happens from the following scenarios:
- Viewing a commit
- Viewing the "Diff" tab on Pull Requests
- Viewing the "Diff" tab when comparing branches
