Issue In atlas-package command

Recently had to develop a plugin which uses the two third party libraries apache.poi and jgit. when packaging plugin using atlas-package command some of the dependencies not get bind with the jar, and dependency not found errors raised when uploading to bamboo. When check those dependencies inside jar those were not binded. But when using mvn clean install all the dependencies get bind. So looks like there is some issues in atlas-package command when bind some third party libraries. 

So In case of dependency not found, use mvn commands, it will resolve your many issues.
