If you just want to copy Confluence or Jira from one server to another Atlassian has a guide for how to do this.

Confluence:

https://confluence.atlassian.com/doc/migrating-confluence-between-servers-184150.html

Jira:

https://confluence.atlassian.com/adminjiraserver/migrating-jira-applications-to-another-server-938846962.html

about migrating the JIRA it would be nice to have the possibility to download the backup file from JIRA (So we do not need to ask for access to the servers disk)
