All our users are currently using Bitbucket Cloud using accounts they have created themselves.
We plan to migrate all our users to Atlassian Access. What happens to existing Bitbucket App password, Two-step verification settings and ssh keys when users are migrated?

There's no impact to any of these. Technically, there's no migration involved. After you verify your domain, the users existing Atlassian accounts will become "managed" by your organization and you will be able to set up SSO for those accounts, but that simply delegates authentication for the Atlassian account. The account itself still exists.
