How do I set up SSO for customers via Azure? Can I create atlassian accounts automatically via SCIM and then have the SSO via Azure AD?

Jira Service Desk Cloud does support SAML SSO, through provides such as Azure AD. This is done via Atlassian Access.
Question for you though - are your customers internal or external? That is, do your customers share the same domain as your company, or do they have their own domains, as they're different businesses.
If it's the former, same domain, then you're in luck, once you've configured your team to work with SSO, it will work for everyone else on your domain.
If the latter, then unfortunately it SSO won't work. Atlassian Access only allows SSO for domains that you control.
