We often Cc: the Email for this card address in messages sent to Vendors for the express purpose of chronicling the thread in a team-transparent way. The Vendor Cards get Archived by protocol, so as to minimize active Cards on the Board. This process, however, makes us apparently vulnerable to a default Trello setting. When using Email for this card sharing to a Card that becomes Archived, Trello sends a Reply All response indicating that the triggering email was sent to an Archived Card.
How do we disable this system notification?

From what I can see, there is no option to prevent this.
One work-around would be to use automation to an "Archive" board instead of archiving on the board, this will keep the card alive and collecting any further responses
Alternatively, if this a genuine use case for you, you could look into an email power-up, which will enable you to serve your purpose.
