For teams that rely on Butler automation in Trello, how do you decide which processes should be automated versus handled manually? Are there any best practices to avoid over-automation that can make boards harder to understand or maintain as workflows evolve?

I would assume that all automation depends on your actual workflow. Usually automation covers repeated things that reduces a user's time. If that said automation creates more confusion, than I wouldsn't use it. So prior of making anything, I would also talk it out with the rest of the team and figure out which automations to use/create.
