Sourcetree hangs when I use git on command line

Source tree works great after i open it and lets me stage my files how i like. But after i run git commands like switching/creating branches from webstorms terminal Sourcetree just stops working. it keeps the last screen how it was even if i changed branches and it just dings at me no matter where i click, even if its the close button. I have to terminate it and start it again to be able to get it work. Is there a fix for this?
