Cannot find any setting option in Sourcetree to disable it.

Hi @Dwarven and welcome,

try to edit manually gitconfig and deselect the following option in sourcetree

Sourcetree → Settings → deselect:

Allow Sourcetree to modify your global Mercurial and Git configuration files
