I have a customer with an onprem Jira installation that I need to implement a system-to-system integration for to pull information using the REST API's. The server is accessible to the internet and is configured with Active Directory/Office365 SSO integration.
If it was a cloud Jira I would create an API key for my Atlassian account and use this to authenticate when using the API's - using curl or something similar.
What do I do in this situation? How do I get past the Microsoft OAuth authentication to be able to query the REST APIs?

As I understand it, you want to authenticate your Jira REST API on an SSO enabled sever. This can be achieved by using the add-ons available on the marketplace.
I would like to pitch in the API Token/OAuth Authentication for Jira add-on that allows you to authenticate Jira APIs using any third party OAuth 2.0/ OpenID provider or API Tokens. The app supports 10+ providers and custom provider as well.
