we would like to assign every issue to at least one customer organization, but we only want to share a part of these issue with the organization.
Is it possible to set organization(s) of an issue but don't necessarily share these issue within organization?
Any ideas?

So Organizations are basically a group that has customers added to it. It bounds the sharing (Participants) of issues depending on how you have the Customer Permissions configured (below). By default customers in an org are not going to see all issues opened by other customers in the org, they have to be added as a Participant.
Now if you want issues to fall into an org that can't be shared w/ others then simply create an org and be sure to exclude any/all customers. You could create an empty org.

Any ideas how to implement the two last points in JSD? I think the recognition of customer organization for new customers email requests could be done by using domain of email address.
