We have users who use Jira on a regularly basis. They are not receiving emails from JIRA. Do you know what could be the reason? Their profile is enabled with Jira notifications and they are using our company emails.

I would suggest reviewing the notification scheme you are using in the project where notifications are not being delivered. If, after checking, you can confirm that these users should indeed be receiving notifications, I would recommend asking them to review their personal notification settings here: Manage your Jira personal settings.
