We managed a lot of website and we filter the requests for each platform using different email.
Our users are not registered in the project so anyone can add a request.
We don't want that "help center" shows all the portal but only what we need for that email/project.
Can we setup Jira Service desk to satisfy these requests?

If you set up a project for anonymous then it will show on the Help Center, this cannot be changed. If the project is restricted to login the it will only show for the specific customers defined in the project.

How can I register the customers if I would like to receive the requests from external users?
I can use Jira service desk only if I want to managed requests from internal company users.

You can either manual add them assuming you have their emails or you can choose the “anyone can send a request without logging in” under customer permissions. The later will result in that project being public thus showing in the Help Center for all to see.
