I want to set up a Service Desk project so that when an issue is submitted by a customer it can either be sent into the developer's project as a bug or as a User Story, depending on what the issue really is. The documentation speaks about tying bugs between projects but I want a generic issue in the service desk side to go to either bug or US depending on how the agent classifies it
you can use any Issuetype that exists in the project the issue is being linked to. What you should do is use "Create Linked Issue" for the JSD issue and create a linked issue of your choosing.
Any issue with say custom fields that might be in the Jira Project but not in the JSD Issue? For example, the Jira project has a Story Point field. The JSD issue wont have that.

you won't have any "issue" just that the fields don't map 1:1 but then again you don't need them to I would expect.
