Hello, when a request comes in by email it includes the whole email including signature lines and when an the users reply's to the Agent there whole email is included with signature lines which is creating a cluttered ticket that is hard to read. How came I turn this option off ?

Jira service desk does not provide the functionality to customise mail body. There is 'Email this issue' plugin available on marketplace, You can try that one, They provide the email template customization feature.
