I am trying to update the emails that are sent by service desk - auto responder, the overall template of all emails that go out, etc.

Yes, you can edit the content and templates of emails sent from Jira Service desk.
You should be having project administrator rights for the same.
See the topics 'Edit Customer notifications' and 'Customize customer notifications' mentioned here . It's all under the Project settings --> Customer notifications page
The documentation is for the Jira server and I am not sure whether the same settings are available in Cloud.
