synchronized to Active directory is causing us to exceed our 2000 user license

Installed 4.0 and configured it to sync with our internal active directory server, everything is working fine but when I review the license screen, I see the following error:

2000 (3166 signed up currently)

You have exceeded the user limit. To disable users, search for their username and follow the appropriate link. You can then choose the 'Disable' option.

So confluence is showing we have 3166 users signed up which is not true, only 2 accounts have actually logged in so far. Any ideas what's going on and how i can fix this?

All your users are in the group "confluence-users" ?

What are the options you put for the User Directory qualifying your AD in Confluence ?
