What is the best way to set up Confluence?

Hello:
I have Confluence, JIRA and JIRA SD.  I know this is a broad question.  I am starting a project to optimize knowledge documentation within Confluence.   I want it to all connect.  There seems to be so many ways to to it.  

Any recommendations on where to begin?
