We are looking to apply OS security patches to our Confluence server, has anyone experienced this.

Our vulnerability report has a number of listed issues, I am not sure how this will impact the application.

Yes, plenty of times.  You have to check each patch you want to apply will not break your version of Confluence (it's very rare that they will), and update Confluence to patch that up.
