Question mark and notification icons are not shown in the spaces (using Chrome), a box is shown instead, see below
The icons are however shown in the general configuration screen, see below

Those two icons that appear as boxes are actually characters from an Atlassian font that is bundled with products like Jira and Confluence. So the fact that we see that box character instead tells me that either your system is trying to use an overriding font somehow (a script, a plugin, or announcement banner are all prime suspects), or that font isn't being loaded on those pages for some reason. Generating a HAR file might help to see what is happening on these pages.
That said, I'd be interested to see if you can follow this KB steps : Confluence UI shows garbled or corrupt text on CAPTCHA, macros and/or diagrams due to missing fonts I understand you are not seeing the exact same kind of problem, but I have a hunch that maybe those steps could help you if you're running Confluence on a linux system like redhat or centos.
If you're not using a CentOS system on the backend for confluence ignore that KB.
But I also would be interested to learn what happens when you run through a character encoding test. It too could help us further identify a problem with your system that might be causing this to happen.

We're using Ubuntu as the OS, I tried the steps anyway but they didn't help.
I also did the character encoding test and that was successful.
Looking into the Javascript console, all files are successfully loaded and no warnings or errors regarding fonts are found (there are two errors since Synchrony is not loaded but I don't think this should affect loading the fonts).
I've generated the HAR but didn't see any strange things.

I checked out the instance you linked using a couple of different browsers and saw the squares as reported. I noticed you are using a custom theme, and you report the issue only appears on spaces and not in the admin pages where the theme is not applied.

I've created a test space and I'm seeing the boxes on all different themes (Global Look and Feel, Brikit Theme Press and Brikit Default Theme)
