Problem with Confluence : let's say that we have 1000 users permissions on a space with lots of pages in it. And there are a some pages, where about 10 or less different users shold have no permissions at all. How and where should I name these 10 users in order to give them restrictions? Or there is the only (terrible) way - to give other 990 users permissions to each page needed?

You don't. It's not about stopping people seeing stuff it's about allowing them to.
Either do not give them permission to see the space, or put restrictions on pages that do not allow them to see them.
Bad. Just imagine, 10 pages and 1000 users. On each page there should be (-10) different users. So to do this, i have to give 9900 separate permissions instead of 100 restrictions...

It's a better model than imposing restrictions. And if you have 9900 users, I'd be suggesting you look at groups rather than individuals.
