Link and Filter issues across multiple Jira instances.

The situation is (or will be) two companies each with their own Jira instance. We would like to link issues between instances as well as filter issues between the two instances. Is this possible, are there caveats? It may be both instances are OnDemand, it may be that only one instance is OnDemand or neither is OnDemand.

Whilst it is possible to link instances to eachother (see here) in order to link issues between them, filtering issues is limited to the instance the issues are located at. Bare in mind, that when you want to link ab OD instance to anything else, you are limited to using ports 80 or 443.
