In our model we have many restricted permission spaces built for customers. We are collaborating with customers that are usually competitors and I get that they cannot actually gain access to those areas but they still show on the dashboard welcome page as a "site space".
Can I customize this somehow? What am I doing wrong?
You should only see the spaces that you have view access to. If they don't have view access then they should not show up on the dashboard. If they are indeed showing up on the dashboard I would double check your permissions.

Yes but if you take a look at my screenshot you will see that my test account can view the LogRhythm Thrive! space even though in the other screenshot the only people who are able to view it our my actual account and Kirt.

Those are page permissions not space permissions in the top screen shot. If you go to space tools and select permissions you can set who has access to the space. The space permissions control who can get into the space. Page restrictions define what you can see once you are in the space. For instance even if you were to set a view restriction for someone who is not part of the space permissions on a page they still would not be able to see that page because they are blocked at the space level.
