When I try to connect my JIRA Application with confluence in the confluence setup I get the following error:
Connection refused. Check if an instance of JIRA 4.3 or later is running on the given url.
My Jira instance is 6.1.x and runs on a domain like: https://jira.subdomain.example.com whereas confluence is running on https://confluence.subdomian.example.com and I can access both via the browser just fine. The Certificates on both applications are from StartSSL. Can someone tell me what I might doing wrong and how to debug this?

I just skipped this connecting with JIRA in the setup and just create an admin user for confluence. Then I connected JIRA to Confluence like it is described here: https://confluence.atlassian.com/display/CONF43/Connecting+to+Crowd+or+JIRA+for+User+Management
Following this guide helped me to overcome this problem obviously: http://docs.codehaus.org/display/HAUSMATES/Installing+a+new+CA+into+the+JDK
Unfortunately now I'm stuck with the following error:
Failed to establish application link between JIRA server and Confluence server. For more information, please see troubleshooting guide in our documentation.
The log file says the following. (Please notice the question mark within the confluence URL which is really weird)
