We have a hierarchy of pages with different permissions, etc. When a user creates a How To article using the default template, it creates a "How To Articles" page at the root of the space. I delete it every time and each time a user creates a "How To" article it comes back. Is there any way to prevent this?

Happy to help you with this.
The How-To article Template is created using the How-To Blueprint. The Blueprint is what creates this index page at the root of your space.
It's not possible to modify the behavior of the Blueprint.
You could either leave the index page as is, and change the permissions so other users can't see it, or create a new template on its own and use that for your How-To pages.
If you leave the index page as-is, then Confluence shouldn't try to create a new one each time.
