Turned out that they had an account before and it was this.

I've checked each one of those users who are having issues receiving email invitations, and all of them are unsubscribed from email notifications for invitations - hence why they've not received these.
To resolve this:
· In order to receive invitations again, the user will need to navigate to their Atlassian account’s email preference center and tick the Product invitations option to subscribe to this notification type
· Once complete - an admin will need to navigate to Workspace Settings > User Groups and access each user group they were invited to
· Inside those groups, they'll need to expand Invitations Pending, click Cancel invitation to completely remove it from processing for all groups
· Once this is done, they'll need to re-invite the user by clicking Add Members in the top-right and insert the user's email address to properly resend the invitation
