I connected bitbucket to JIRA and it is making branches on the wrong repository

I have three repositories in Bitbucket. I wanted to hook it up to allow me to connect JIRA and Bitbucket particularly to use PRs for code review. I went to Bitbucket and the app market and chose JIRA and entered the URL.

This all seemed well but when I went back to JIRA and clicked Create Branch in an item it created the branch in one of the other repositories. I have searched and cannot find the configuration setting to fix this.

Can you all point me in the right direction.

Have you linked the particular repository to the Jira project? 

If not, please set up the link and try again. You can find the information at integrating-with-development-tools.

Thanks for your help, however, I failed at the first step. It says "The Development Tools section of the administration screen for a project..."  I spent twenty minutes trying to find this and could not. I am sure I am missing the obvious, but I can't progress on this until I do.
