Is that right option to reinstall by choosing the "Use the native Windows Secure Channel library" ? Its working after reinstall with this option. I had not done this before my URL change. Actually I changed the URL from https://stash.xxx.xxx to https://bitbucket.xxx.xxx then applied the ssl certificates. Everything works on browser and then integrated with other Atlassian tools like Jira and Bamboo. But getting the same error that you got when cloning from command line and then sourceTree.
